In the 2013 Moto3 World Championship, Bagnaia competed in his first Grand Prix while riding a Honda with Team Italia FMI and teammate Romano Fenati. Bagnaia had a dismal season since despite competing in 17 races, he failed to earn even a single point. His greatest performance came in the 16th position at Sepang.

Bagnaia changed teams in 2014 and joined the newly established Sky Racing Team by VR46, once more riding a KTM with Romano Fenati. After going the entire season without earning any points, Bagnaia showed significant progress, placing in the top 10 five times over the first seven races, with his best finish coming in fourth at Le Mans, where he also set the fastest lap of the event. Bagnaia was injured and was unable to compete in Assen and Sachsenring.
