In a 2-1 victory over Mladá Boleslav on April 30, 2011, Koubek made his league debut for Hradec Králové. His club ordered him to train with their women’s team in retaliation for his remark that “women belong at the stove” in response to a decision against him rendered by a female assistant referee, Lucie Ratajova, in October 2016.
On August 6, 2019, Koubek was acquired by FC Augsburg from Rennes for an undisclosed sum. He also consented to a four-year contract with the group. In order to prepare for a UEFA Euro 2016 qualifying match against the Netherlands, Koubek was chosen for the Czech Republic team in October 2015.
