In the first round of the 2016 NFL Draft, Kelly was taken by the Indianapolis Colts (18th overall). He was selected by the Colts with the goal of making history as the team’s “first reliable center since Jeff Saturday.” Since Chance Warmack was picked in the first round in 2013, he was Alabama’s first interior offensive lineman.

Kelly was signed by the Indianapolis Colts on May 4, 2016, to a four-year, $10.45 million contract with a $5.80 signing bonus that is completely guaranteed. During his first season, he started each of the 16 games at center.

Kelly underwent foot surgery on August 17, 2017, to treat a broken bone he sustained during practice. He missed the first four games of the season but started the following seven. He missed the following three games after suffering a concussion in Week 12 and was put on injured reserve on December 18, 2017.
